since you already mentioned some of my favorites and i cant think of any coming close to those (apart from perhaps the alien series), here are the recent good SciFi-movies that come to my mind:
Primer - no special effects, blending a story based rather oldschool sci-fi story with a pretty smart & newish way of telling it, the less you know about the story beforehand the better
a scanner darkly - artsy and great, dystopian future
renaissance - kinda like scanner darkly, but more film noire, more action
the Masters of Science Fiction TV series - decent stories with variing quality, but non sci-fi-channel-bad
Serenity - space-opera with cowboys (Big-screen ending to the firefly series)
mmmh, seems there hasnt been any really great sci-fi movies that fit your profile lately apart from sunshine that i can remember
PS: for fun: Alien Apocalypse 2005 <= awesome splatterfest b-movie with aliens
PPS: fuck it, hasnt there really been any other movies like event horizon and sunshine?

i loved it, because it resonated with me on an emotional level and had some great quotes (e.g. the superman baby discussion ) and great atmosphere and the greatest bunny costume in cinematic history. May not be the most stringent sci-fi material, but as a brooding dark emotional movie of the strange variety, it s perfect.
btw. there are two versions out there, the extended director's cut and the original theatrical release. The dir. cut fixes up some of the plot-sketchiness but also loses some of its emotional momentum because of that.

aliens is a great action movie, while alien is a great horror-suspense-movie.
alien 1 & 3: suspense horror
alien 2 & 4: great action movies
avp: somewhat inbetween and shittier, but i still liked it alot

i think there are two camps, one say alien is better, one says aliens is better, and thats fine... they are two different films, but to say alien is much better is to insult how amazing aliens was... regardless of which film one thinks is better, i think there is little doubt that at most, one can say either given film is only SLIGHTLY better than the other... it just depends on how your looking at the films.
for me, i loved aliens better, because i preferred the excitement of it... thats really the only difference between the films
they both had excellent stories, amazing dialogue, the finest assembly of cast, brilliant visual and practical effects, unmatched atmosphere and artistic design, and some of the strongest character design/development youll ever seen in a sci-fi film... im not going to debate that you find alien to be better than aliens, they are both amazing film, but to say that alien is far superior to aliens is just bs.
i also preferred the portrayal of ripley in the second film... james cameron, so far, has been the only director ive ever seen that can do believable, flawed, and amazingly heroic & strong female characters... everyone elses attempts come off as tacky and pathetic teenage boys big-titted fantasies...
either way, i think my statement stands true... aliens is a must-see for any sci-fi fan. my statement might have downplayed how good alien was, and that wasnt my intention - it was simply to say that as much as alien is a must-see, so is aliens.

a new cut eh... these guys are milking the fuck out of that film LUCAS style!!!
whats this, the third, or 4th version? fucks sake, wish they'd just leave it alone or get it right on the directors version like virtually everyone else manages too...
great film, but i hate when people milk it with constant and unnecessary revisions...
