I'm here at the moment. Started in Shinjuku/Shibuya, currently in Kyoto and am going to Osaka today for 2 nights before returning to Tokyo for 3 nights.
There's loads to do if you like trying different foods, shopping and walking around (we walked 30km the other day). It's fucking hot though, it was 45 celcius 3 days ago. Slightly (and I mean slightly) cooler the last couple of days.
Still have to go to Nintendoland, Universal and some other big ones. But we've mainly been checking out collectible stores, alleys, riding trains and just going in any direction finding stuff. Can't be bothered with temples, gardens etc, especially with this heat.
Are you going by yourself? Be prepared to be constantly asked by black guys in Shinjuku if you wanna 'fuck this girl upstairs' (as they show you a photo) if you decide to go out yourself. Although even with my wife they asked
And they will try to get you to come inside places (particularly alcoholic joints) and hit you up with a cover charge, I'd avoid those. There's a part in the Yakuza games, I forget the fictional/real name, where there are LOADS of bars in thin alleys. #1 spot for these shit kickers. They even have it blaring on public speakers in these areas telling you to avoid them.
Tokyo-Kyoto-Osaka is also the tour I would really like to do one day.
How long is your trip in total? I feel it'll have to be at least 3 weeks to properly see all 3 cities, given the long travel time and cost.

I can also highly recommend visiting Nara patk for tame deers you can feed and pet. Was definitely up there as a favorite among my group when i traveled there in 23.
