Do you have the latest patch? The EAX reverb glitch is supposed to be fixed now, but I haven't had the chance to try it yet. It was awful though so I sure hope so, I can't stand more of Sidorovich's shouting.

And what's up with those partly transparent objects/enemies? Is that a bug or intention?
I have a 3570k and SLI 770's and it runs like shit for me too. I have to run it in DX9 mode with sun shafts disabled and most of the sliders at 25%, and even then I my fps drops to the 40's in some places. The patch feels like it made performance worse as well.

Problem solved, I just wasn't running the latest patch.
And EAX was already disabled in creative's CP so it really was an issue within the game.

Yeah, the framerate isn't too consistent, but I expected worse performance considering the amount of additional foliage/objects and the open levels. 2500k @4.3Ghz/GTX570 here, and it's playable on High (not maximum) with HBAO disabled.
I decided to lock the framerate to 40 though, since I'm also using the SweetFX which eats more fps. Looks pretty great in my opinion, the engine has aged very well.

Yep, when just opening the PDA it's rare, but it's quite frequent when you go to the contacts section.
Quit the game (not exit to windows) before loading a save game. It should work.

I'm at the garbage and I've just discovered that apparently some bodies have stash information on them, but only if you loot them a second time.
Or loot, quicksave -> quickload, loot again, not 100% sure.

is it a bug or is it a "feature" that everytime i die and reload the game, my equipped main weapon is gone? Had to clear a military base with handgun thanks to that
It's a stand-alone game trying to match the older alpha builds like I think 1150 and the others, new levels (Cut from the retail version.) restored storyline and a few engine enhancements from Clear Sky.
(Though sadly not Call of Pripyat so I think you are limited to DX10 and it's mostly single threaded.)
That guy is constantly releasing new compilations of community bug fixes and graphical upgrades for Lost Alpha. I'm playing with his mod and the experience has been a lot smoother than vanilla Lost Alpha. He updates it almost every day, which is nice for people who don't want to wait for the official patches. Right now he's working on adding a fast travel system, which LA seriously needs due to the huge amount of backtracking.
So.. Big question is... With or without this for first playthrough? I only got about half way through i think last i played. Got to some camp or something to get some suit and had to proceed into some sewers, i think. Don't recall much around it, so not sure how far i actually was.

Sounds like Lake Yantar. That's about halfway through the game I think.
Anyway, about your main quesiton, I was wondering if with all the additions the main story stays the same.
