I got Amnesia and The Ball updated and as you say various potato themed jokes do appear in-game (Check the Steam forums for the games for specifics.) but it does a lot more.
Amnesia got numerous localization and gameplay updates from what I can see of the patched files, a few shader tweaks as well and the entries for GPU's now list the 500 NV series and 6000 ATI series and for The Ball it got a UDK update or some such as all INI files reset and I see various other options in them now, full DX10 support for example (Once enabled in the INI.) is also used.
(Amnesia patch is close to 400 MB and Ball update is 700 MB.)

I am not convinced it's an ARG (with an actual goal etc).. and it's definitely not HL related.. but the page is a nice summary of these changes/easter eggs the potato update introduced.

That's a very interesting list, I knew potatoes were added or referenced here and there but it seems to have been more thorough than I thought at first, seems the fixes and additions were also a bit smaller than at first I thought they were, a very useful article.
(Wiki pages sometimes get a bit weird depending on how they're handled but this seems good and quite detailed and accurate so far, interesting cross-referencing between the titles as well.)

As I said already I see no clear proof that it's related to HL and Portal, and therefore I don't think Valve is very involved in this.
But even if they are the ones co-ordinating this, I don't think it would require more than 1-2 employees, and these would most likely be writers who at this moment that Portal 2 is ready to be released have plenty of free time..

Dougtato, MikaXsUs and superdinoman are all valid YouTube accounts, with MikaXsUs and superdinoman makinging VALVE game related videos, and superdinoman showing videos or a Portal 2 style mod (Maybe causing VALVe's immature behaviour - He's copying them)
Dougtato, MikaXsUs and superdinoman are all users of Garry Newman's forum, Facepunch.
Both of the names are users in the facepunch ARG thread... perhaps they said something that was on the right track?

Perhaps he is being mocked for this as he and the Valve employee and Facepunch user, Jeep Barnett (PersonGuy) have a running joke in which Jeep makes sexual comments concerning Superdinoman's mother.

The half crazy dude that left the messages in the walls in Portal 1. It's confirmed that Portal 2 contains new drawings by him that retell Chell's journey during Portal 1.
I think this ARG and the comic will offer backstory to who he is that is only hinted at in the actual games (Portal 1, 2).
