This might be stretching, but is it possible that all those skills are weapon related?
Since those skills aren't shown if proper weapon isn't equipped.
Not all of them are weapon related, for example, I have the Silent running (basic), Chainshot (basic), Awareness (basic) and Overclock (basic), and all of them has to be activated, so they should show up in this menu.
and yes, I have checked if chainshot will show if I have the pistol equipped, but it doesn't
Have you used the "stuttering fix" posted a few pages back ? If so that might be the problem, i used it for a while and had all sort of crazy shit happening when reloading the game, like guards magically dead, bosses that are invisible etc, removed those changes and no problems, besides the stuttering ofc
I have used the stuttering fix If that is the reason for my problems it's unfortunate. because I can't stand the controls with the stuttering.
Edit: I just tried to start a new game, and with the new character, the skills in the selection menu are back, so I think it's safe to say that there is a bug that can ruin your save games, and that is pretty bad since the only solution right now, is to start a new game.
I used stuttering fix and my checkpoint loading time was 5x longer (probably because of preloading all the stuff instead of streaming and bckground loading). I had to revert to stuttery state.
BTW this game is killing me! I keep getting wrong approach with all characters (-1 relationship). Can't wait to find some online guide how to handle dialogues if I want good reputation with NPCs.

Damn, I´m trying to like this one, but it has some unacceptable bugs (in the first missions in saudi arabia at least, guards dissapearing after loading checkpoint, AI awesome rofl moments and weird controls).
disappearing guards happens all the time when reloading a checkpoint, AI wtf moments happen every once in a while (btw. it doesn't get any better than this )
But I didn't think the controls were all that horrible (then again, playing with the X360 pad).
finished it last night and I gotta say I am really inclined to play through it again (doesn't happen all that often these days).

The part of the fix that forces prebuffering (by removing background streaming) makes game more memory demanding, which can be an issue for computers without lots of ram (like 1 or 2GB).
Bloody hell is this game a buggy piece of shit of what, buggy animations when you aim he's holding the rifle with his left hand and aiming right , after you die and load last checkpoint the door that you're supposed to go through remains closed even after you hack security (serkov mission) can't do shit about that and that's just the tip of the iceberg with enemies popping OUT OF NOWHERE and inability to take cover in completely logical locations leaving you under heavy enemy fire, absolutely horrendous controls and camera, to say they've been delaying this crap for so many times, it could have used a year or two of polishing ffs, but hey it's SEEEEEEEEEGAAAAAAAAAAAAAA

I already did 3 playthroughs, I'm on my 4th currently. Each time the ending was different, this game really is amazing.
I'm still at the third mission, but that's because I want to finish GTA IV first (..(!)..I have the game installed since...well, I don't even remember )

I'm pretty sure there's only 4 ending cut-scenes. The end credits list 4 licensed songs - and a song always plays during the end credits.

Well, I'm pretty much in the middle.
I will be honest here, Sabin. I don't doubt you really, really like this game, but I think you and I both are a bit victims of our own hype. I sure know I was.
I wanted this game to be the alpha and omega of FPS/RPGs. The harsh realization of its shortcomings saddened me though.
Gameplay wise I think the game is a bit better than ME2 and kind of like on the same level as ME1. But if you check my posts, you will realize, that I hate the MEs, because they have very shitty RPG mechanics (shallow is the word really). AP is kind of the same, I just like the setting more.
Where AP wins over MEs, is the story and characters. TBH, ME bored be to tears. Liara was the worst of the characters, so cliche, so boring. AP had better characters, and a presentation that far surpasses anything bioware did recently. (of course, I think bioware is a big piece of hype as it is, and no more ... think world of star warscraft).
And I think the comparison with Deus Ex is not valid. I don't know what you remember from that game, but I remember the great level design first and foremost. Very open ended compared to AP. However it had slim character progression. Where the two meet, are the conspiracy themes of the games. However one was an OTT joyride, where I joined my consciousness with an AI, the other is realistic modern day, plausible.
All in all, I like the story, and consider the whole approach originally entertaining, however the gameplay is mediocre shit like ME.
And I am a huge fan of both hardcore PC RPGs (DnD) and hardcore PC shooters (CSS), so no, I didn't play it as it was supposed to be a shooter. If anything, it was too much of a shooter, and too little of an RPG.
On the contrary though I was really disappointed by the game. And I didn't expect anything great, I might add. I literally didn't know the game existed two weeks before the release date. I really tried to give this game a chance. Because gameplay was big meh for me, I decided to use trainer to quickly go through missions only to see the story and dialogues. But I also found the story boring.
Story is matter of opinion, and it is very subjective. I prefer fantasy or Sci-Fi setting in games. But even if the story was great they had better make just CGI movie, with you interacting in conversations and branching the story. Technical aspect of AP is so weak, game-play wise the game is rubbish (I mean those mini games, seriously?) watching is as interactive movie would be much more fun In my opinion.
And I wouldn't even compare this to Mass Effect franchise. Even though Mass Effect has its flaws, it still is polished product, gameplay is fun, technical aspect is good, story for being it a game was superb. Call me Mass Effect fanboy. You probably would be right anyway.
But to each his own. If you liked this game, I'm happy for you. Unfortunately I would rate AP even below SCC, which at least had that "mainstream coolness" that made it a bearable game for me.

One is almost right at the beginning, just as you encounter Marburg's men for the first time, it's in a little passageway. The second one is near the entrance to the underground. The third one is right after you go out of the underground. You just have to search all your surroundings really.
