For extracting streams from MKV (including muxed SRT), there's MKVExtract from MkvToolNix package, but it's a command line app, so I recommend gMKVExtractGUI as graphics front-end for it.

The best tool I've found to open MKV-files and add/remove audio/subs/whatever (and set flags etc.) is MKVToolnix, a free tool. It doesn't include encoding since it's basically a multiplexer but do support batch jobs. Perhaps not what you're looking for but worth to check out if you want to add/remove subs and/or set flags, fix bitstream for MKV's that are troublesome to play etc.
EDIT: and I just noticed it was already mentioned.
