I assume their custom installer was set to simply wipe the folder where the game was installed in thus taking out anything else located there.
(Unfortunately this can happen so I usually manually unpack and check the script files for third party installers so I know what exactly it's going to do.)
EDIT: Unless it tried to use the EA installer, that works a bit differently via a log file with installed files and folders and if that's missing I hope EA haven't programmed it to ignore everything and nuke all.
(The EA installer is the Cleanup.exe program and related files in the _Installer folder of whatever EA game you might have installed, I thought it worked only via Origin but maybe it doesn't.)

jep, most likely bugged installer from cpy. even some retail games in the past had a bugged installer which deleted too much.
just use r-studio to recover those files

ouch, ok. the custom installer always wipes the whole folder where its stored in cause they dont build a database with a list of files which were deployed with the installation.

At least you have a silver lining there. But still very annoying to lose the custom stuff/fixes..as if the game wasn't already bad enough!
