I liked the dreamfall story... can't remember a thing about it now... just at the time I remember coming away from the game all touchy feely. I kind of liked the Freespace 2 plot too even though it was a space sim, it was sort of dark but the combination of good voice acting and music made it memorable for me. Persona 3 story was very good too, that was kind of sad in the end. Generally I find JP games present a better story in games. Something about their telling makes them more humane. Oh yeah, Shadowrun Dragonfall which I played recently told a pretty good tale, or at least it was well written.

For me, in random order:
Omikron - loved this tale, I'll remember this game on my dying bed. Had a huge impact on me, it was the first game I remember my jaw dropping. Had tons of faults, but it was legendary.
KOTOR II - Love the story and melancholy in this one. Kreia is still one of the best characters ever written.
NWNII MotB - One of the best RPGs of all time with one of the best stories of all time. SUPER good characters, and that ending. It is probably my fav. RPG of all time (DnD 3.5 ruleset and this writing).
MP 1+2, Alan Wake
The Witchers - Both of them, great stories. That sword is for monsters. Love it.
The first Mass Effect - thought very cookie-cutter, it had an emotional impact.

Well, VTMB features maybe the best setting and vibe, but not the story.
I agree about MotB, what a surprise after couldn't-be-more-generic NWN2.

In recent years I only found Bioshock Infinite and The Last of Us truly memorable. Prior to that Fahrenheit and Dreamfall.
(Very) honorable mentions are Freespace 2, Deus Ex, System Shock 2 and Anachronox.

Planescape Torment,at least at first think to come up to my mind. there are of course a lots more like the Walking Dead Adventure and QD games.
I'm willing to play more Story focused games,regret of the time they have been made when I would have the time to do so.

When you say Syberia, Dreamfall and Black Mirror i like to add Gray Matter. Its one of the better story driven adventures of the last years. It had some melancholic feeling, but not cheesy.

Kotor 2 restored is amazing.
Warcraft 3 is also very good.
Also a less known series, Heroes Chronicles is a HoMM 3 standalone, that follows the rise of a young barbarian called Tarnum, then his fall and atonement for his sins as an immortal hero. It was seriously great, too bad it was dismissed for being the same gameplay as HoMM 3.

I'm disappointed not so many mentioned Brothers: A Tale of Two Sons. Definitely one of the best stories imo.
Resident Evil 1-3 had solid story aswell.
