If someone here says "Brothers: A Tale of Two Sons" they should just jump off the bridge and get it over with.

I really can't pick one because I most likely forget to even think of some of the better ones. :/

Best story as in..? What criteria? Best writing? Depth? Rich setting?

So far I really like the Legacy of Kain series. Great story there. |
I seriously hope by "Legacy of Kain series" you mean the first game of the series, Blood Omen, and not cash-grab ugly baby franchise exploiting it later.

Soul Reaver and Soul Reaver 2 were definitely not a cash-grab. SR2 has by far the best voice acting and script I´ve seen in a game (imo of course), it was Defiance that was poorly executed, but dialogs were still very good.

My personal favourite will be Mafia 1. I vividly remember the last 15 minutes from that game and the last time I played it was half a decade ago.
If we're talking about recent games: Spec Ops: The Line, Telltale's games, Witcher series and Metro series (mostly 1 though).
The last game I played that had it's bright spots in writing was The Vanishing of Ethan Carter. Prospero's monologue combined with the gorgeous visuals was really interesting.
