Elizabeth travels back in time to kill the Booker that was about to be baptised, so a younger version of him dies. I don't think it makes sense in the context of the story that current-time Booker dies as that wouldn't help get rid of Comstock.

So I think our Booker either (in the order that seems most likely to me): 1. Timeline resets and he gets to keep Anna, provided he doesn't sell it do someone else. Which is kinda backed up by the last scene, seeing him in his office.
2. That one timeline doesn't reset (as I mentioned two posts ago), and he and Elizabeth remain. The Booker we see in the office is from another timeline which did reset.
3. He dies as you say. And the Booker we see in the office is from another timeline which did reset.

Did they fix that stuttering/freezes (probably caused by texture streaming)? It was pretty annoying especialy in combat.
