Video embeding is messing with animated smiles in Chrome for me. They stop animating the moment static frame of the video loads 
Anybody having same issues ?

Nope, but the recent updates did fuck up the "read" status for threads, lots of threads I've already read popping up as unread (especially the ones where the last reply is mine).

Switching from built-in Flash to Adobe Flash fixes the problem. But this makes browser more vulnerable to Flash exploits, am I right ?

Try using Google Chrome doing a fresh install and without using third party Flash or any Chrome extensions for a while.
If problems persist then hammer Google with complaints.
