Micro usb cable is slower, you can't compare speeds to phone and to an usb stick. Also cheap usb sticks are slower, so your new 16gb (?) might have been really cheap, but also very slow. However 45 mins is way to long for just 1.4 gig. You can check to see if there is a upgrade for your chipset driver, or maybe try a reinstalling them.

what phone do you have? and phone OS version? on Android there's a known bug with most phones with ICS 4.0 where transferring to the phone is slow but getting files off the phone is fast. You're capped at 100KBs around there. If you transfer in recover mode it's faster.

Use a different USB port.
Or maybe you could try disabling USB legacy support in BIOS ?
