when i they last game i found out that assassin girl Lucy that you stab at the end was a templar double agent i was ... :O
but the signs where there ... that green blinking pen , the red rose road and her sudden vanishing in some moments, that strange white van and subject 16 warning

also play the first AC. it kinda sucks after 2-3 hours... cause it becomes repetitive but the ending is good and then you're in for a treat with AC2.
and all games are related story wise. more or less.

First of all, she might not be dead, because she was stabbed in the abdomen, which hints she might have been pregnant.
Even if the above theory is false, she might still be alive, because in the very last shot of the game you can see the Apple in Lucy's hand, and as we all know Apple has healing abilities.
Also, judging from the e-mails between her and William M. she might have feelings for Desmond.
However, Desmond's destiny is to find a descendant of Eve (as he is a descendant of Adam, and an offspring of a human and one of The Ones That Came Before). For all we know, Lucy is not the one.
Desmond's destiny is to find Eve's descendant, so The Ones That Came Before have to make sure nothing stays in his way, and Lucy and Desmond might have developed feelings for each other. It's not yet clear though.
