eh , i dont want to call it a tourist trap, the museum next to it is kinda interesting, but when i was there it was way way too crowded. Other museum to avoid is the "DDR museum".
The best museum was no doubt one of the most unknown ones.
http://www.museum-karlshorst.de/
Its where the surrender of Germany was signed, old Officers mess of the Wehrmacht base, during the cold war the building next to it was used as the KGB headquarters in Germany.
Tons of actual material , tanks outside , uniforms and weapons inside, unlike many museums that only have pics and text.

Also very interesting, do the tour that goes through the old air raid shelter, the guides are very knowledgeable and are able to answer all your questions, they do german and english tours.

The prison in Hohenschönhausen was the most well known prison of the East German STASI, watch the movie "das leben der anderen" if you want to have an idea what it was for etc. The guided tours are by ex inmates very very interesting.
I see you only have 3 full days to enjoy Berlin so i say do the 3 things i listed above FOR SURE. Besides visiting those 3 museums i would do simple sightseeing , Reichstag / Brandenburger tor, Bendlerblock, Museums Insel, Neue Wache etc. Dont bother getting in line for the reichstag , you ll spend hours there.
As far as food goes, Hauptbahnhof has a great Currywurst place if you need a noon snack or something. For evening dinners i can HIGHLY recommened the next few places easely accessable by public transport ( as is everything else ).

Use public transport, its so easy and comfortable! If you arrive by train or land at Tegel , get a ticket for the "AB" area for the amount of days you are in berlin , you can use tram , S bahn , bus .... any public transport within berlin. If you land at Schönefeld get an "ABC" ticket.

^^ must have site, if you dont have internet in berlin , print out the route beforehand, enter address of your hotel and the one you want to go to, couldnt be easier
If you got any more questions ask away.

Learn where fernsehturm is. If you get lost it'll help you.
If you are a metal head, try halford.
If you are into electronic music, well you are now in heaven. There should be events everyday (Almost)
If you don't take a pic around brandenburger tor some government pro-cliché officers may come to beat you. So please take a picture there and share here.
Buy wine from kaisers and go to tiergarten to drink it.
If you are going alone, don't worry. You can meet upto 10 people in one night and befriends with them.

A danish guide for the sights in Berlin.
I can recommend the russian embassey, not just for the architecture, theres a lot of ww2 and cold war stuff there as well.
Concerning ww2 and the russians, there's a cemetary/memorial dedicated to all the unknown dead soldiers who died in the battle of Berlin.
Make sure you visit the former headquarters of Stasi as well
Viel Spass

The one thing I am really jealous about you Euro people is that you can travel to all these cool places. I am stuck on North America (which is cool in its own way, I have done road trips down the coast) But there is a huge history-long-time history that I have never seen. I gotta jump onto a plane, pay big money ( that I never had ) Maybe one day I will! I guess it can always be a dream!
Mutantius ---> So glad you decided to do this!!!!! Travel is one of the best learning experiences you can have IMHO!
