Can someone explain to me why in some cases I don't pay my country's VAT when I buy things from abroad via Internet and sometimes I have to pay the VAT?

I wasn't forced to pay VAT when I bought games from Steam, GOG or Indie Bundles but when I would like to buy Gnomoria or Defender's Quest from the devs suddenly I have to pay the VAT too.

You pay VAT in all cases if you buy from EU countries. Some just don't list it on the receipt and pay it for you, but generally list higher prices.

Valve pays VAT for you (one of the reasons the prices are higher in EU, and the 50$=50€ policy). I'm assuming amazon has the same policy.

Because VAT is included in the price on Steam, GOG or Indie Bundles.

amazon even adapts it within the EU, when i order from german amazon prices are with 16% VAT, but on checkout when it sees im in belgium it changes it into 21% VAT

Well yeah, different countries have different VATs even within the EU. 23% here. lol wut

I'd buy even my food online from Germany/UK etc. if it were feasible - already do for pretty much everything else.

VAT is 20% here.

€50 = $64.88
$50 = €35.50

That could possibly be why GMG have lower prices, they don't have to pay US VAT before they also add EU VAT, or vice versa.

Retailers, importers and similar don't have to pay VAT/sales tax. It only applies to end consumers AFAIK, so I doubt that's the reason.
