i7 2600k vs i7 4700HQ
Crucial M4 256GB SATA vs Samsung 840 Pro MSATA
GTX780 vs 860M
Both with 16GB RAM
And basically every game loads quicker on the laptop, especially ARMA3 (probably 2/3 quicker than the desktop) though the performance is worse once it has loaded
I don't get it.

Yeah, the difference between the two is immense. Strange though, it shouldn't be 3x faster on the laptop (the whole 10 vs 30 second thing) Is the laptop machine less OS cluttered? Not running as many apps/processes that could possibly hamper performance like a desktop?

Could also be that your HDD is closer to your motherboard that's closer to your monitor so it displays faster.
....I'm going to use logic like this for the rest of my life. Bring it on.

Yeah, also if you hit the monitor when you experience slowdowns it will help the computer move on faster.

AHCI / ATA? (Or what it was called.)
Sata 2 or Sata 3?
Controller? (Direct to Intel / AMD or via third party like ASMedia.)
Those could contribute to the speed difference aside from the raw HDD (Or well, SSD) speed itself.
EDIT: Oh and yeah drivers for the SATA interface, Intel chipset or their special Rapid drivers for example.
(As well as the motherboard architecture.)
