I've dug up my copy of Wing Commander 3 and felt like replaying it but the FMVs are looking so fucked up with the scanlines and it really bothers me.
So bla bla bla, yada yada.
Does anyone know of any way to get rid of scanlines in older FMV games?

Seriously, the problem is with the codec. I've encountered this in System Shock 2 with the indeo video codec ... piece of shit.
