Yes, prototype gamepad support is as bullshit as its stealth mechanics. Bullcrap.

People keep yapping about some x360 gamepad emulator, so it should work.

The sooner you buy a 360 gamepad the better. There's 360 controller emulator but it only works with some games. You can pick up wired 360 controller for $12 on ebay.

I'm using the Xbox360 controller emulator for my PS2-pad/USB-adapter setup and it works great for prototype. My pad gets recognized as Xbox360-pad on Game start and the button mappings are done automatically. Only downside so far I've noticed is that ingame it displays the buttons on the Xbox360-Pad you are supposed to press to perform an action which can be a bit confusing (e.g. during hacking - A is X, B is Circle and so on), especially if you are not familiar with the button layout of the xbox360-pad.
to use it just extract the files XInputTest.exe, xinput1_3.dll and xbox360cemu.ini from the .zip into the prototype folder. then adjust the line called Index=0 (7th line from the top) in the xbox360cemu.ini under [PAD1] so it points to the correct device in Control Panel -> Gamecontroller (first device is 0 and so on). save the changes and run XInputTest.exe to see whether it's working and adjust the button mappings in the .ini accordingly (e.g. X- and Y-axis on my right analog stick were inverted). It's a bit Trial&Error, to check the changes you made in the .ini just restart the XInputTest.exe . To enable ForceFeedback/Rumble set the line "UseForceFeedback=" to 1.
Dunno if it helps, but here's my xbox360cemu.ini, bold highlighted lines are the ones I had to adjust:
