Could anybody recommend a working simplistic .mkv AC3 --> .mkv AAC converter. Googled and there are some bloated ones with re-encode options for video.
Currently I just
- Demuxing .mkv
- Convert AC3 to AAC
- Mux back
with various open source command line tools. So, have to write batch files

For best quality, I go the manual way, like you do already, but Handbrake is OK too. It has a direct copy option. You won't get as much control over the AAC conversion process.

Never noticed a copy option in Handbrake  As far as I know there are only hacks with dummy video files. And devs still refuse to add video pass-through
Handbrake can do mixdowns, nice. And audio quality is not really that important for me ATM as videos will be watched on iPad with a common headphones.
Meanwhile, I have been checking various all-in-one converters. They convert, but they all ruin embedded metadata in .mkv file
The best solution I have found so far --> http://ivanrf.com/en/convert-unsupported-audio-from-video/
- Use Pazera Free Audio Extractor to extract and convert audio without demuxing first
- Use MKVToolNix GUI to re-mux
